Yes, the sequencer will transmit MIDI via cable or USB. In your DAW or sound module set up the channels accordingly and you'll be good.

Did you check to make sure you are in USB/MIDI mode? I've forgotten to switch it back in the past. If you have your DAW online and Juno MIDI is getting through, the librarian should also work the same. Did you mean disable the de-emphasis thing?
It's part of the signal path in the Fantom. When you resample and play the sample back on the board, you are going through the de-emphasis filter twice - result dull, dreary sound.
You're correct in that adding pre-emphasis ends up overcompensating a bit.

With your serial number you can decode the mfg. date from the first three characters and the # in the batch from the remaining digits.
