There's sequence of write to guarantee proper recall of song:
1. Write all modified Tones
2. Write Studio Set
3. Write Song

Everytime song is loaded, it will recall automatically the studio set and tones.

This is so strange... I have FA-07 also and it works perfectly well.
I suggest you to make a factory reset, some system parameter is wrong, or you should learn to press keys faster...

Check in the manual, I've found 37 occurrences for velocity, there are many system and studio set part parameters for that.

Are you sure they are doubled?
For every Note ON, you have another Note OFF event for the same note, have you checked this ?

You are mismatching the gears... FA and majority of keyboards only have one output with all 16 parts mixed into it... Just keybed mechanism and number os keya are different, for all the rest they are the same.
Read carefully the manual page 74 and 75

Make a BACKUP of your User Studio Sets and Tones, duplicate the SDCard contents where Songs and Samples are stored.
As the keybed mechanism are different, you would have to adjust velocity and sensitivity parameters.
