You might want to have the MultiFX set to equalizer. I do this by default now, it comes in handy as it sets the FX PRM and FX DEPTH knobs to Low Gain and High Gain respectively.

I think I solved it..... SHIFT+FILTER = SYSTEM - SYNC OUT = ON and SYNCOUT USB = OFF seems to have fixed the problem. Before I had SYNCOUT USB = ON which seems to have caused some kind of SYNC misalignment or distortion. Both machines are powered by USB on my Macbook Air. Everything sounds good now....
