Problems with recording sequensed tracks

Hi all,

I'm a newbe here and a fairly new owner of a homestudio, still figuring out how it all works. I have a MacBook, Logic Express and a Sonic Cell, which I adore and love.
I hope someone can give me some hint that can put me on the right track with my problem, I've been trying to figure it out by myself for weeks, reading the manuals and searching the net, and now I turn to you in here!

The problem in question is within certain projects when I try to record the sequensed tracks from Sonic Cell, the audio that is recorded is flat and empty. In other projects it works fine, so obviously the setup is correct, but there is some setting within these certain projects that is incorrect.

I've also tried to bounce it in realtime (online), but it didn't catch the Sonic Cell tracks either, only the internal instruments from LE and the recorded audio.
