New to Roland keyboards.
Is there a way that I can fade a pad in and out with a control pedal without it affecting the volume of the keyboard?

The answer seems to be a definite no. Expression does not work on the track that has the pads ( usually track 16). There is a on/off tab to allow Expression on that track but it only works whilst the track is used a normal midi track but switching it "pads' mode negates this option. It does not work from both a separate Expression pedal or the Expression nob. Nor whether played by direct pad press or keyboard key press.
If the fade in and or out is a standard length, you could record the WAV file with that action built in.

I suppose you could send the pads to sub out, and use a volume pedal on that.

Go to Sample Edit and you can use knob in real time to control the volume

Are you referring to the pad, as in the 4x4 pads,
Or the pad tone/voice that makes the pad/strings/drone sounds?

I'm referring to the Sample Editor, where you define settings for the samples as start, stop, gate and volume... If you keep on that screen, you can use the knob named as level to control the volume of the selected sample.
